I'm struggling with this too. The plugin editor seems almost completely useless to me right now, it pretty much just messes everything up if I instance it in ProTools, which I'm kinda sad about...
As a VERY clunky workaround, you could use two (or more) MIDI tracks and do one pass to record the notes, and another to record the controllers. I assume you've got MIDI I/O to work from the Phatty? If so, set up both MIDI tracks with IN from the Phatty, and OUT to the Phatty on channel 1. Then, stick just the first track in record and record the notes. Take that out of record arm when you're done, and punch in to only the second MIDI track to record the controllers as a separate pass.
At this point you can either keep both tracks or, if you're happy with your controller moves, tidy up your session by doing a copy/paste of the controller track on to the notes track. You have to do a merge when you paste (Alt+M) otherwise you'll overwrite the notes with silence from the controller track.
Personally I'm still hoping for a better solution. Maybe one which involves the plugin recording controllers to ProTools automation lanes rather than just leaving it in MIDI!? Hopefully I'll kick myself when someone explains how it's meant to work. Moog went to the trouble of making this thing, it must work somehow!
