I would check the battery. And if you already open the RME, you can exchange it anyway. And I think there was a way to get the factory patches back into the memory. It is described in the manual. This forum is not a Moog built one.The phpBB® Forum Software is used here. Changing and adding such a function takes a while. And all the affords are lost with the next needed update to the forum software to keep spammers and hackers off.

According to the vintage Moog Modular Owners Manual and the Frontplate (for left and right position) the positions are (left to right):

This is not a real problem for line level signals. But a symmetrical cable would give you a better protection on interference with power cable and cables of a light show that uses dimmers.

You may solder a special cable with a TRS into the Moog pedal in, a 1:1 connected female TRS socket for a pedal and another cable going into the Gate In with +5 V of the pedal socket. Is your equipment to send the SysEx tested to work with other SysEx fine?
Some Interfaces and software of MIDI players have problems with the data amount.
Some USB-hubs cause trouble on SysEx.
And yes, we had some bad cables here reported by other users when they had problems.

I think you have to keep a note playing all the time you like to hear the input. Besure to mute the VCOs. And VCA EG Sustain to max for the first tests. Once you trigger the Slim Phatty together with the TR8 you may change this.

But just to be sure it isn't a MIDI related problem: did you try using these two knobs without MIDI and USB connected?
And check, if the knobs transmit MICI CCs when connected. The best would be using MIDI out only and not the MIDI in at the same time, therefor not using USB.

There is not one single Minimoog Model D sound. Each revision sounds a bit different. The reissued Minimoog got the nice Rev 2 VCOs. They sound more brighter than the Rev. 3 ones. The Rev 1 had tuning problems, but did sound more like the 901 VCOs. The Rev 2 are more like the 921 VCO, but not perfec...
