Paraphonic Sequence playback transposition

Hi all,
I am having issues getting paraphonic sequences to play back in the correct key.
For example, I have a sequence that starts with an E minor triad with an additional low E bass note, total of 4 voices.
To get this to play back properly i.e. same key and octave, I have to press the E an octave above the low bass note that's in the sequence.
Is this normal behaviour? I've tried the different sequencer transpose modes of First Note and Middle C, only to find myself getting more confused...
