First, for best results the OSC 2 calibration should be performed as soon after the Note Calibration is complete.
Second, the auto tuning algorithm is temperature sensitive, so it is really best to perform this after a full 30 minutes of warm up and to run it again if the ambient temperature of the operating environment has changed dramatically.
If after following the above advice, and performing multiple note calibrations, you are still having tuning problems there may be an underlying hardware issue that needs to be addressed.
