I have a Little Phatty Stage II CV and one Slim Phatty chained to it. They both have the latest firmware update.
I chained them together, but there is something wrong with either LP or SP. If I try to play two notes that are the same note after one another, lets say press C1 release the key and then press C1 again, the second note is just silent, no sound. The duophony works, for example if I play C1 and hold the C1 key down and then play G1, both notes sound great.
I did the chaining exactly how it was described in the moogmusic.com home page. Ran the midi cable from LPs midi out to SPs midi in, enabled the LPs Poly to be 1 of 2 in chain and SP 2 of 2 in chain. LPs Output midi channel is 1 and Slim Phattys input midi channel is 1 and they both have the audio output cables going to their own mixer channel.
Have you found a solution yet? I have a similar but slightly different problem with the same setup (they play together but sometimes I get a note dropping away from one of the synths when that key is still pressed).
The only thing I can suggest is trying selecting the “ALL NOTES OFF” option in one of the menus (I think the Midi Menu) and pressing enter - on both synths probably. I think this resets the midi connection between the units..

I have this same problem with my LP SE II CV and my T3. The reasoning I was given for this was the lack of polyphonic talk being possible between the T3 and LP since the new FW update.
The weirdest thing for me is when they talk duophonically, it is when I have turned Poly Mode ‘OFF’. Even then, the tracking is abysmal starting an octave and half up.
I am trying to work through this situation with a technician, but my remedy (if any) will likely differ from the LP/SP related issues.
