I've been using my Sub 37 with Reaper for quite some time and have not experienced timing problems. I do often have an issue where Reaper will start up and do something to the Sub 37's MIDI. Odd things might (or might not) happen to the Sub including volume issues, locking up, detuning, MIDI errors....

There doesn't seem to be a way to map the CV to the Tap feature. I can map the Gate CV In to the Arp Sync feature but that just turns sync on and off at the speed of the control voltage. I've played around and still can't figure out a way to map the control voltage to the Sub 37's clock if the capab...

Check page 35 of the User's Manual

In MIDI menu 2.x you can set the functions of the DIN MIDI In and Out and the USB In and Out ports. If you set all of them to "Both" you'll activate all the MIDI ports and have them Echo their signals to one another.

This should accomplish your goal.

Is it possible to control the arpeggiator's Start and Stop functions through an external control voltage?

Yeah, I love my Sub 37 and the only thing it was really missing was the CV out. Moog pleeeeeeeeeease come out with an upgrade kit for your loyal the Sub 37 users!!! Here's a relaxing little diddy I composed on my modular with some Motif XF and a lead line done on my Sub 37. The Sub 37 patch is a version of the Xylophone patch from the Minimoog Patch Book.
