You may benefit from a dedicated midi controller, and yes, a better understanding of midi would make it quite a bit easier. In the yamaha manual there should be a section explaining how the synth uses which midi messages.

I played a voyager at a store once the pitch wheel on that was much stiffer than on the phatty. It almost felt too stiff, but I must leave. . .

A mod to output the fm signal from the freqbox would be very useful, and fairly simple, judging by the block diagram I'm trying to figure out what you mean by this. one thing i haven't mentioned is that i bought the LP second hand and it had a fault that the control knobs used to change by themselves. it turned out that the power supply needed a transistor which resolved the issue. not sure if that has something to do with it, but i certain the power unit and ...
