Clicking at the start of sounds can happen with very fast envelope times. This is normal and happens with all synths. Just slightly increasing the attack times can get rid of the clicking. I agree with stiiiiiiive. I'd have liked a Voyager myself (I need patch memories), but the Sub 37 scratched my Moog itch and offers some attractive features of its own. The external input jack is normalized so that when nothing is plugged in, you get the internal feedback. If you plug something in the feedback is disconnected.

Yes, the presets are compatible. Some will sound a little different if moved between a Sub and a Subsequent though, since the mixer and multidrive has been changed on the latter.

It should "just work", there are no hidden parameters. The headphone level is dependent on the main volume though, so it must be turned up for the headphone level to have any effect.
