How is the best way to hook up my Minitaur to a SQ-1?
MIDI? or CV?
If CV should I use a special cable, or could I just use an adapter from mini-jack to jack?

Depends on what you want to control...
If you only want to play notes, use midi.

But if you want the SQ-1 to modify eg. filter cutoff ...
