I think the KB + STEP + RUN/STOP is meant for the case when you haven't yet started an external clock but want the M32 to start as soon there there is an external clock signal so that the M32 pattern and external clock are in sync. Starting them all together should be doable: if the CLOCK from the SubH into the Mother 32's TEMPO and the Mother 32 is set to the right sync mode then you should be able to hit the RUN button on the M32 and it won't start until it receives clock from the SH (i.e., when you hit play on the SH). Your unit is not broken and sequencers 1 and 2 are tied to oscillators 1 and 2, respectively. What you are probably not understanding is that the sequencers only control the pitch of the oscillators they are tied to, not the trigger for the filter envelope. Yes, the single filter and amp that is shared by all voices is triggered each time a step on either SEQ 1 or SEQ 2 is taken.
If you want to control when the envelopes are triggered, you can press the EG button so it switches off and then send a gate into TRIGGER when you want the envelopes to fire.

Can you try Chrome? I found it to be the simplest browser to set up for this. No plug ins required, it just pops up a prompt asking for access to your machine’s MIDI ports. Also, maybe check that the MIDI ports for your Matriarch have the word “Matriarch” in them. The editor currently assumes that. ...

No, I hadn't seen that. Looks great!
Being able to save settings is a really useful feature. And the parameter descriptions are nice too. I'm hoping to add similar things to the one I wrote when I next get a chance.

In the v2.0 firmware Mode 3 is Analog Clock mode. Prior to v2.0, Mode 3 was DIN sync mode. Check the v2.0 firmware PDF that came with the firmware download for details.

Patch the TRIGGER out from the DFAM into the TEMPO in of the Mother 32. Set the Tempo Input mode to Mode 3 – Analog Clock (i.e., use Shift + Reset/Accent + Set End + 8, use arrows to go to page 3 of the settings, press 3).
